I believe the GPL\Setups directory is used to store the DEFAULT setups which GPL uses if you haven't created an appropriate setup of your own. Normally, you shouldn't change anything in the directories there. The normal place for your setups is under "\GPL\players\[player name]\setups\" where [player name] is the player name that you use for a particular mod. You will see your setups for each track under this directory.

You can also copy each setupxx.xx1 to a track folder, adjust them to default values that you personally like to start with in Setup Manager, and then copy them back into the GPL\setups\setupsxx folder.
